At Petraeus’ level of clearance, any marital affair is treated as a breach of national security, because he is open for extortion. There are no-shit protocols in place for contingencies like this and there is no doubt that information like this would have gone to the White House immediately

Since this is a security breach serious enough to require Petraeus to resign late in the afternoon of the Friday after election day, then it was serious enough for him to resign as soon as the FBI found out about it.

How long did the FBI sit on this? When did Obama find out about it??

Everyone in the media was blind sided by this one, in part because Petraeus was supposed to be an ethical pillar of the Obama Administration. The last thing Bam wanted to deal with in the wake of Benghazi was the resignation of Petraeus, so this could very well explain his silence and otherwise inexplicable behavior.
